When you arrive back at Moonbase Alpha, Commander Han Nibble will be waiting with a new mission for you.
The Piratron in the cage has finally explained why they have attacked the base. When the Moonbase crew mines fuel crystals, they create earthquakes and drain the planet of the fuel rods that the Piratron need to survive. However, now that a war is starting, Commander Nibble says that he needs to find a way to stop it, and he'll ask you to go talk to 2by3 about getting some fuel rods for the Piratron.
When you get to 2by3, it seems that his airlock door is broken again, and he'll need your help to fix it. Gather him 10 fuel crystals, and he will reward you with some backpack space. He also has a new mission for you; it seems that the Piratron didn't mean to drop the grapples in Moonbase--in fact, the grapples are part of their way of life back home. Once a grapple is activated, it continues to operate on original motives, to seek and take samples of moon rock.
Unfortunately, they have extremely poor judgment and mistake anything that moves to be moon rock, or anything with fuel rods in it (This explains why their are many grapples near the fuel rod storage units). The Piratron need them to find Fuel crystals. The only way to get rid of them, and reassemble them for the Piratron is to smash 10 more grapples.
Once you have done this, give the Crystals to 2by3, who will give you a space wrench that does 2/2/3 damage and a freezing charge up. Next, return to Commander Nibble, who will say that they are ready to get going with the peace mission. Proceed to the indoor airlock, and 2by3 will let you out--provided you wear the space helmet gained from the "Probe Finder Mission" I wrote in "General Discussion".
Once out, you can explore the outside of the base. You can't see the air dome from outside because of a mountain in your way. The airlock comes through the mountain, and you can return to the base if you would like.
When you find the Piratron base, there will be many grapples who will try to hurt you. Talk to the leader, (Mentioned in Flipz idea) C. Pio Afro-Canis. He says he remembers your eyes from Flipz's mission, but he is upset you betrayed him to infiltrate that Piratron. He says that if you can repair more cellblocks, and smash 25 grapples, 25 fuel crystal boxes in the Moonbase camp, and 25 moon rocks, he will help you form peace.
Do as he asks, and he will reward you with a a Piratron hook, which is a rare Piratron weapon (3/3/2, gun charge up) that only heroes can have. He will say that he will put in a good word for you at the council, and asks you to return with a signed note to Commander Han Nibble.
Commander Nibble will say that Peace is a long time coming, but he hopes C. Pio Afro-Canis can do his part. However, from the wording of his answer, you can tell that he really doesn't like the Piratron very much at all.
